I have a bottom mounted PSU setup now but I've never had a problem with top mounted setups.

Yes, the "hot" air goes through the PSU but I'm going to wager that that doesn't matter in the slightest. Obviously PSU's are designed with this in mind. And I guess being top heavy isn't a good thing? I mean, unless you have a habit of kicking at your computer with such force that it could be knocked over in the first place.
 
Also because it cuts the space you have to work inside and since PSU cables are designed long enough to fit in a bottom-mounted case it greatly increases your wire clutter. Plus with a top-mounted PSU where are you going to put fans?
